Live looping, midi controllers and keyboard instruments infuriatingly playing together

I'm trying to live loop on BM2.
My first issue has been that whenever I play a note on a midi keyboard, all keyboard instruments play at the same time until they're played back/ recorded.
When I use my MPD32, it plays drums and keyboard notes at the same time. If I set the MPD to a different MIDI channel then I can't use the faders on it to control the mixer!
Is there anyway to do this?
